Adding billable time to your invoices from your timesheet is an awesome feature available to you in QuickBooks Online. This feature saves you tons of time and helps keep your hours accounted for. First, you'll need to turn on and set up time tracking. You can refer to this article on how to do it: How to turn on and set up time tracking.

Hi,
I have quickbooks online pro and we as company have most of our staff as contractors, they are not employees they are standalone contractors. I have added a few for time tracking, they they can log their hours based on the projects they have been working on - in our old system (freshbooks) they could then generate an invoice based on that time they have logged - the invoice would then be created to an expense to the company. i cant see an option to do this on quickbooks time tracking? the only option is to select billable hours, but we dont want to bill the customer directly we want to bill our company - we pay their costs and then assign it to a the invoice already sent out in the project

QuickBooks Online has a feature called Projects. This is used to track your project’s profitability. You can add project income, expenses, and labor expenses, and add old transactions to new projects. That said, I suggest working on the said option in the QBO. Please note that this is only available in QuickBooks Online Plus, Advanced, and Accountant.
To start with, you'll have to make sure that the Project feature is to turn on in your QBO account from the Account and settings page.

Once done, you can now start creating a project. Please follow the steps below.
