In order to make sure inventory sync is seamless and accurate you need to keep the following things in mind.
Make sure you have one master data which means either QuickBooks Inventory count should be correct or Shopify Quantity is correct.
The syncing of inventory is basically related to Order postings in Quickbooks. So let's take an example that you are selling a shirt on Shopify and quantity is 10 on Shopify and QB qty is 10. You sold 1 shirt on Shopify QTy gets reduced to 9 on Shopify and Qb still has 10. Now if you enter the Order in QB as sales receipt then only qty will get reduced to 9 in QB. This will make sure your inventory count is correct.
But what if you directly sold an item from QB and not thru Shopify so QB qty got reduced to 9 and Shopify still has 10 shirts. Here you need to sync QB quantity to Shopify using any app.
So if you are dealing with thousands of SKU's you need to have an app which prepares a list of items whose quantities are not matching and then sync in whichever direction you ask it to do.
One of the app is Webgility Desktop which does so.
Also you need to make sure the fulfillment locations on Shopify are also been tracked properly and if you are having advanced Inventory enabled in QuickBooks Enterprise version then you need to make sure proper inventory location should also be taken into consideration.

Do you enter inventory into Shopify only or both QuickBooks and Shopify? I was told to make QB inactive and only enter inventory into Shopify. Is that correct?

As to clarify things up, you can use both applications QuickBooks Online (QBO) and Shopify. It was mentioned their by @Shahji that you can sync the accounts and choose one master data.

Importing the quantities of inventory would overwrite your inventory data, so only when other adjustments in inventory, for examples ongoing sales, are not taking place should you import your inventory.
