Hello there, usermbakerassistant.
I'd be glad to help and answer your query about editing an invoice In QuickBooks Online (QBO).
Yes, you're right. One of the possible reason why you receive that alert upon trying to update an invoice (The transaction you are editing is linked to others. Are you sure you want to modify it?) is because of the prepayment.
You can open the invoice to edit and make the necessary changes from there. After that, the invoice will just show the balance due and the amount of payment made.
Like this:
Once done, you'll see the the balance due and the amount of payment at the upper right corner of the Invoice page.
I'm adding this article to help you handle customer payments: Record invoice payments in QuickBooks Online.
Let me know if you still have other questions about invoices. I'll be here to answer them. Have an awesome weekend!

Is there another reason why this would appear. In the case of our invoices, we get this notice whether prepayment is made or not.
Is there another reason why we would see this notice on every invoice other than prepayment being made?
Thank you for joining this thread, edylizbwg. Let me share information about the prompt message you encountered while editing invoices in QuickBooks Online (QBO).
When modifying an invoice in QBO, you encounter a prompt message that says, "The transaction you are editing is linked to others. Are you sure you want to modify it?" This message appears when the invoice is associated with other transactions in the system, such as credit memos, overpayments, or billable expenses.
This prompt is not limited to prepayments. It serves as a warning that modifying the invoice could affect these linked transactions. QBO displays this message to ensure potential consequences before making any modifications.
Additionally, you can check this article if you need to personalize and add specific info to your sales forms: Customize invoices, estimates, and sales receipts in QuickBooks Online.
