I have this same problem but in Quickbook desktop.  The bank feed has been going into two credit card accounts at the same time.  One account is reconciled and the other one shows a huge balance after I deleted all the duplicated credit card payments from their checking account.  There is an entire year of transactions that need to be deleted.  Can I do this in some easy way, or do you have to delete them one by one?
