The integration between QuickBooks Online and Sync with Square has current limitations. I've listed them down below:
You're right. Since Square can connect to only one location at a time, you need to reconnect to it each time you wish to change locations. However, since it did not sync automatically and you don't get the daily mail, I'd suggest contacting Square support. This way, they can check the new setup in your account.

So it sounds like I have to go back to a single location in square and try to find another way to identify those sales to be able to do reports separately.

If you own a business with multiple branches or locations, you shouldn't have problems with the Sync with Square app even you don't separate the accounting for each one in Square. However, if you need to track accounting for each specific location, we'll need to do some extra work. The Sync with QuickBooks app only tracks one location and we manually separate the transactions in QuickBooks.
Also, you'll get a daily email summarizing the downloaded transactions for the past 24 hours. You can also go to the Sales or Expenses tab in QuickBooks to see what was downloaded. To learn more about this one, see the Sync Square with QuickBooks Online article.

I deactivated the other locations and disconnect/reconnect the sync. It still not doing the import fully. I see them in QBO App Transactions but not over in Sales. I will contact support today.
Well support SUCKS! Totally blaming it on Square and won't fix. The transactions are coming over from square and sitting in App Transactions in QBO but not moving from there to Sales in QBO. SOunds like a QBO problem to me. Guess I will be finding new software which totally sucks more since everything setup in this one

Getting the same runaround from quickbooks and square. I KNOW it is a quickbooks problems as I have the app in my software, but none of the information is added. AND it will not let me delete the app. So frustrating!
