I found a workaround to this issue. Simply log into your Chase account and create a new employee card for the primary card holder. Cut up and stop using the primary cardholder's number and use the employee card for the primary card holder. You will then need to link the new card number in QBO once it is activated. The transaction downloads will be separated by card number, just like before 3/1/18. Issue resolved!
I have the same problem. I've been unable to download charges since Chase changed its user interface and no longer supports QBO. Used to work perfectly. Even my IT specialist was not able to get the .iif file to work. I messaged Chase and they gave me outdated instructions for downloading charges with terminology that didn't even match their own website. Anyone have success downloading any other way?
I noticed the same with BOA and AMEX. For AMEX, all charges are going to the master card (which was set up as a sub account to the parent "AMEX" which tracks all transactions, but should not be connected. Anyway, the second sub account card number isn't doing anything except continually adding a R opening balance equity... I can live with this if I just reconcile the master account as it's all there. As for Bank of America, I'm not quite sure what it's doing. The second sub card is updating as opening equity balance too, but none of its transactions are showing in the master account, so I'm missing half a statement worth of transactions. Other than manually adding them for now, I haven't seen any fixes.

Our Support Team recently tagged this as an ongoing issue in QuickBooks Online. They're already doing investigations to roll out a fix for this unexpected hitch.
While they do, I'd recommend contacting our QuickBooks Online Support so they can add you to our notification lists of affected users. There they can provide you additional workarounds to complete your work temporarily.

In the meantime, you can try doing manual bank updates to fetch transactions that are not downloaded automatically. Here's how:

It's frustrating and dumb. QBO is meant to serve small businesses, which it is underserving. The solution I've seen work is to give yourself a chase employee credit, which is nonsense.
Another work around is to go to the employee card account on Chase's website, and download the QBO for the period you're looking to add transactions; e.g. this week, 1st qtr., etc.
You can then import that QBO and choose the main account that's already connected to quickbooks; which for many, is both the card in their personal name and the main account for the business.
Not sure if it's a Chase or an Intuit issue, but I'd suggest the two of them figure this out.
