The possible reason the deleted transactions will still appear on the Reconciliation report is they're already reconciled.
You'll have to undo those transactions in the Register to remove them.
- Go to the Accounting menu, then select Chart of Accounts.
- Find the account and click View register.
- Choose the transactions you already deleted.
- Review the check column located between Deposit and Balance. If the transaction is reconciled, you’ll see an “R.”
- Select the box and keep clicking it until the box is blank.
- Click Save.
- Hit Yes on the prompt message.
Once done, you can also verify if you successfully deleted the duplicate transactions.
Here's how:
- Go to the Gear icon.
- Select Audit Log.
- Click the Filter drop-down.
- Select the appropriate User, Date, or Events to narrow the results.
- Click Apply.

Also, we're unable to mass delete the transactions, you can use a third-party application that integrates with QuickBooks Online.
- Go to the Apps menu.
- Type in transactions deleter in the search bar.
- Choose an app that you'd like to use.
- Click Get the app now.
