QuickBooks Online relies on the information provided by Square. If a deposit transaction isn't cleared on Square's end, it won't appear in QBO.
Also, please note that the Connect to Square app doesn't have the functionality to support disputed transactions. If you have any such transactions, QBO will prompt you to exclude them. However, you can manually enter the deposit into QBO. Let me guide you how.
Alternatively, if Square deposits money to the same bank, you can add the transaction from the Banking tab.

Thank you for the response, but for a business that does an reasonable number of sales, that process isn't feasible. There really no way for me to know the amount that Square deposited and what specific item sales were in that deposit, minus the fees. Now if you are saying that there's a screen in Square that has the details which would allow me to enter them by transaction number to match up - please do let me know. Or, if there's a way to re-process specific days via the Connect to Square app, that might work as well (despite how buggy it is).
Additionally, since posting this thread, I have realized that the integration has not only skipped deposits here and there, but has also skipped entire days - no sales or deposit records imported into QBO. It's not feasible to manually enter hundreds of transactions into QBO.
Consider having a 3rd party connector to reconcile Square transactions.
