To process credit card and ACH payments, the payments go into the external bank account you pick inside QuickBooks Payments (Merchant Services). This is known as your payments account. You can easily change the payment account at any time. If you change your bank account after 3 PM PST, then QuickBooks will start using your new account the following business day. If you already processed payments before 3 PM PST that day, then QuickBooks will put them in your old account. If you're talking about the bank feed in QuickBooks Online, the accounts linked are used to import your transactions from your bank. Disconnecting those accounts won't affect you receiving the deposits.
