You can go to the Chart of Accounts to manually clear those deposits from your bank register.

I'm able to mark "R" on those that are blank. I know have items marked "C" with double boxes. I'm not sure how to clear these.
Hello there, @simtreasurer86.
The transactions with double boxes indicates whether a transactions was added or matched from your bank feeds. Also, the C and R under the ✓ column on your Chart of Accounts are reconciliation status. C means cleared through the bank and checked off but not reconciled. On the other hand, R means reconciled. Transactions with R status will no longer show up on the next reconciliation screen at all.
If you want to change the transaction's status, you can click the field repeatedly to change it.
