It's my pleasure to answer your query in this Community thread. At this time, the ability to pay more than two accounts using direct deposit is unavailable.
In QuickBooks Online Payroll or QuickBooks Desktop Payroll, you're able to use two accounts for each employee's direct deposit. To set them up, follow the steps and screenshots below.

I see this was posted back in 2019, but is there a way to split direct deposits for two separate bank accounts for Contractors yet?

Thanks for joining this conversation. Allow me to chime in and share information about the contractor's direct deposit (DD) in QuickBooks Online (QBO).
Currently, the ability to split DD for contractors is unavailable in QBO. This option is only available for employees at this time.
I can see how having this option would be helpful for you and your business. While this isn't available yet, I suggest sending feedback directly to our product developers. They're always looking for ideas to consider on how to improve QuickBooks.
