When creating timesheet in QuickBooks Desktop, you can enter the job, service/payroll item, and the duration. However, the amount isn't included since you're only tracking total hours of work. You can check this article for more information: Create and print timesheets.
Once you've tracked the hours, you can use this data when it's time to create a paycheck: Create paychecks based on timesheet hours.

Unfortunately QB doesn't allow negative time on time records. It does in Payroll, but not in the time feature.

The OP knows that. That's why they asked, "How to enter a negative amount in timesheets". They're entering positive amounts (time) already, and want to know how to enter negative time.
