I have figured this out, for anyone having this issue.
Within the "Taxes" tab, there is an options to "Enter Prior Tax History".
If your tax payment isn't registering and you're still getting a reminder you can enter it in here for the relevant period and the reminder will disappear.
E-Paying is not filing the form. If you only paid, then you didn't file, which is a different process.
Thanks for trying to solve this however the issue isn't with filing the form. It's the payment reminder that is the problem. We're still getting the payment reminder despite making payment. Hoping to find out how to manually close the Federal 940 reminder. When I try to open it it's just telling us we need to e-pay again. Very strange, must be a glitch with Quickbooks.

I completed our 2018 Federal 940 Unemployment return and payment on 01/17/19. I received confirmation from the IRS within a few days that they accepted my return and payment. When the "overdue" notice continued to display on my QBO homepage, I chatted with customer service. I was told that this was a glitch and their engineering department was working on it. Thank you to the users above who suggested entering a prior tax payment. Since I'm confident the return and payment were accepted by the IRS, I just did this step and the erroneous "overdue" notice is now gone.

Yes, the information they've given you is correct. There's an open investigation about the 940 payroll liability showing as overdue and our engineers are working to get a permanent fix for this issue.

This is happening to me now for the 2021 tax year. Is there a fix for this? The online chat support said they fixed it but they didn't

It's a good thing that QBO users are resourceful. Apparently this is still a problem in 2022, so QBO hasn't fixed it yet. Fortunately, this workaround still addresses the issue (other than the overdue payment shows up on my task list, at least it shows that it is done in the payroll taxes tab).
Hopefully it will go away sometime.
For anyone still getting the notice, scroll down in the Payroll Tax Center and click "Prior tax history". Then you can manually add a payment. Make sure you make it for the correct year (likely the prior year). The default option will be the current year.
