I want to ensure this is taken care of, @bev-shibleyenter.
QuickBooks will be base on the calculation provided by the IRS. To fix this, I'd recommend getting in touch with our Customer Support Team. This way, they can pull up your account securely and help resolve the issue.
Here's how:

Unfortunately I did this three times. First call was over an hour and the representative hung up on me, while I was still on smart screen, the second didn't have any idea and said I needed to run the payroll with the incorrect amounts before she could help me, the third sounded very promising. But she put me on hold for 45 minutes then hung up on me. Needless to say a frustrating event. I am unclear as to why no one contacted me back, QBO clearly has my email.
The withholding amounts are confirmed to be incorrect, as I mentioned before I am still running parallel to my other software so I had an accurate way to check them. We are actually considering not using QBO payroll at this point. It is very disconcerting not to have reliable support for payroll. Especially since that is something that can't wait. My old school software program was more reliable which is very sad. If you have any one, and I mean any one that can help me let me know.
I wish I could make it better, @shibleyenter.
Let me offer help and share how your employee's federal taxes are calculated in QuickBooks Online Payroll.
To start with, you may need to update your employee's information as these are the key details that allow the system to calculate your taxes accurately. These are:
Once done updating them, we can try creating a payroll to check the changes. Learn more about your employee's federal taxes with this article: Federal and State Income Taxes are Withheld under IRS Publication.
Additionally, I've got you this helpful article for guidance in preparation for the 2020 tax season: QuickBooks Online Payroll Year-end Checklist.

I appreciate everyone's replies, time and support. And I have done that, nothing has changed since the payroll I ran last week. And all employees taxes are wrong. I am the only one that accesses QBO so I can confirm 100% that employees did not change anything with their withholding or anything else. Just to reiterate, absolutely no changes since last payroll. And I am running parallel to another software that has the correct taxes. I have put in all the payroll hours for this pay period that I am trying to run and I can compare with the previous payroll from last week they are incorrect. Some by a large percentage, the QBO Federal Tax and State Tax are both understated. I will have to change manually the state and federal taxes which is unacceptable. We deposit semi-weekly so I don't have the time to waste. And I can't run a payroll to show what I am already seeing, which is it is incorrect. Especially since I will be charged to change it. Usually I when I called for support, I received a ticket number or some type of email, but not from the calls I had yesterday. The biggest problem is I don't have another 2 hours to spend waiting for someone to trouble shoot. After an hour yesterday I asked if a call back was possible and I was told they are not allowed to do that, then I got hung up on, so essentially that means I wait while the support person is communicating with "Tier 2," because the support person has exhausted their knowledge. As you can imagine this is a very big problem for a busy small office with customers calling for appointments, I am loosing business while I am waiting. In addition, I have lost credibility with my boss (personal problem but a big problem for me). It will not surprise me if he comes in and says cancel QBO payroll and I will have to support him 100%. I don't mean to rant, I actually hope with each piece of information someone will be able to help. This is scary, what else is QBO doing incorrectly that I haven't caught? The lack of support leads to frustration, which leads to fear, which will eventually lead to the cancellation of QBO.
