I am using QB 2016 Desktop, and I have been using it between two different computers lately. A desktop with a large monitor and a laptop. When I use it on the laptop and readjust the window positions they are now way off on the desktop monitor when I then reopen the company file there. Is there any way to save the window positions and keep them relative to both computers? Perhaps there is a settings file somewhere that holds this info, or is it saved directly into the company file?

Unfortunately when you close a company or better backup to restore on other device it saves the display last used as it has no clue where it will be opened next.
You will not like the option to first upgrade to 2020 and second buy a second license so that you can self host your company file and in multi user mode access it from each device and it then will save display config per device. But right now that is $400 for 2 licenses. You cannot buy a new 2016 license and 2016 would probably not work in multi user mode as it is past end of life.
Additionally you may not like the cost of going with QBO as it would be $70/month after the promotion for the closest ti desktop Pro - QBO Plus and if you have too many accounts and/or classes there is a restriction on online.
Purchasing a 2nd license would definitely be overkill for me since I am the only one who accesses my company file and I never access it simultaneously. If I understand you correctly, a single license then would do what I am looking for, correct?

As @john-pero stated above, when a company file is closed or updated, it only saves the display lasted used. This means if you're using it on one computer and close the program, it'll pick back up where you left it but only on that computer. So, you won't be able to stop on one computer and pick up where you left off on the other, as you mentioned. The only way to keep the display the same on both computers would be to do what was said in the previous comment, purchase two licenses and use multi-user mode.
