In using the Merchant Service Center to download transactions into Excel, why doesn't the system pull the Invoice Number with the transaction that was paid online? It exports everything else, but not the Invoice Number that the payment was being paid on. Is there someway I can get this information when dowloading the transactions to include the Invoice Number the customer is paying on?

You'll want to take note of the invoice number from the transaction history on your Merchant Service Center. Then, manually enter them when on the downloaded Excel.

Our clients pay by direct bank transfer through QB. When I review the transactions reported for those payments, the invoice number doesn't display for that payment. How do I add this? The name of the client sometimes differs in the name sections of the transfer information so it isn't always obvious which client made the payment. I need the invoice number please.
I need the invoice number to appear next the bank transfer payments. I'm not searching individual invoices. I'm trying to update an external spreadsheet as to who has paid their bill. So when I go to the Merchant Services to see who has paid - I need invoice numbers to appear next to the payment.

Thank you for reaching out to us here in the Community. I'm here to share some clarification about the information you need in the Merchant Services Center.
I know how beneficial and time-saving being able to add a column for the invoice numbers. However, the ability to do so is not yet available in QuickBooks Payments.
Currently, the option to show the invoice numbers next to the payments is unavailable. Right now, the only workaround available is to view them from the transaction history.
In the meantime, you can use the steps provided by my colleague to acquire the needed information. This way, you can update your external spreadsheet as to who has paid their bills.
