If the invoices are automatically getting marked as paid, I suggest checking your settings and see if the system is automatically applying credits to your sales.

Unexpected issues in QuickBooks are mostly affected by the data accumulated in the cache. The regular browser will constantly save data by overwriting itself, but it will not remove any history automatically.
The incognito mode, on the other hand, does not save any history, which makes it a great place to identify issues in the browser. Use these keyboard shortcuts to launch a new private window:
If it works, clear the browser's cache to resolve regular browsing issues especially in QBO.

This is a problem with QuickBooks online on an iPad and iPhone. No computer.

The steps outlined by my peer above are available in the browser. Since you're using iPad, I'd recommend logging in to your QuickBooks Online account through the browser. This way, we can check if the Automatically apply credit is turned on. You can follow the instructions overhead.
If that isn't enabled, let's get your mobile app up and running by resetting the application. This is the same as clearing the cache from your web browser.

However, if the issue persists, let's uninstall the app. Simply touch and hold the app, then click the Delete app button. Nothing to worry about uninstalling the app because it won't delete the transactions and subscription you have. Once done, you can now reinstall the app.

It was happening to me but only on invoices that had a zero balance owing. I do this sometimes while tracking. Hope this helps!
