Turns out if you click on "Mark As Paid", it takes you to a payment screen just like the old "Pay Now" (or "Make Payment"??) button did. In other words, it functions just like before except now the label is misleading.

I've got your back on getting the issue corrected. The Make Payment button is still featured in QuickBooks, as I tried it inside my test account. You can try some troubleshooting steps to see if this might be a browser issue.
Clearing Cache and Cookies are a simple way of clearing browsing data. Periodically, you should clear the cache to allow your browser to function more efficiently. Browsers will normally clear cookies that reach a certain age, but clearing them manually may solve problems with web sites or your browser. A browser's history is a log of sites that you visit. Fixing this will allow your data to be refreshed and ready for new ones to come along. Here's how:

You can now go back to your QBO account and choose a Bill that needs to be Make Payment. Hit Reply if you have any further questions or concerns. I hope you have a great rest of your week!
Clearing cache/cookies doesn't help. It should be noted that I have 3 different accounts for this login, but this behavior only happens with one of them. And it only started doing this about a week ago.
Also -- I get the exact same behavior on Chrome, Firefox, and Opera.
Also -- I get the exact same behavior on MULTIPLE PCs.
So I really don't think it's something on my end. It could be some setting in the account, but a chat rep and I could not find any setting that seems to affect it. I certainly didn't change any settings to cause this to start happening.
It's really annoying because now the ONLY way I can pay a bill is to go to the Pay Bills screen and do the payment directly from there.

Using a different browser and clearing the cache is a good start to isolate the issue. Since the issue still persists, I recommend giving our technical supports a short call. While this is an acceptable work around, I would hesitate to mark this issue as solved. It doesn't change the fact that the button is still there and blocking the old payment button. I only have a small sliver of the old button I can click on to make a payment. In a nutshell, please stop ramming your "upgrades" down our throats. Make something like "schedule online payment" an option that we can turn off an on as we see fit. Having to work around a button I do not use is quite annoying.
I've cleared all cache and cookies, I've tried four browsers (Chrome, Edge, Opera, Firefox), four different PCs, and two operating systems (Windows 7 and Windows 10). It makes no difference.
Also, it should be noted that I have 3 Quickbooks accounts -- this behavior did not start happening on all 3 at once. For about 6 weeks, I only saw this happening for one account. Then one day, out of the blue, with no warning or messages, the other 2 accounts started doing the same thing.
Looking at the attached pic, the top half is what I see BEFORE I save the bill. If I click on the arrow beside the green bar option that says "Save and Schedule Payment", there is NO option to either "Mark as Paid" or "Make Payment". So I will click "Save". Now, the bottom part of the picture shows my options now -- at the top, I can either "Schedule Online Payment" OR "Mark as paid". It turns out that clicking on "Mark as paid" yields the same result as previously clicking on "Make payment". But this is certainly not obvious from the wording of "Mark as paid".
Let's say, hypothetically, that I WANTED to have the ability to do online payments, but the "Schedule Online Payment" button wasn't appearing -- how would I enable it? If we know the answer to that, we should be able to figure out how to reverse that.
