Seems like a few checks that in actuality cleared the bank, have been uncleared in QBO when we transitioned over from Desktop to Online. The bank balance matches so clearing the checks will throw it off balance.
What do you suggest I do with the checks that actually cleared but are showin as uncleared?

Since the checks has been already cleared in your bank, please know that you'll have to manually clear them in the bank register. Doing this doesn't directly impact your bank balance. You can use your bank statement as a reference.
Furthermore, if your bank is connected to QBO and transactions are automatically downloaded to the For Review tab, you'll have to match these transactions with the existing records in the system to clear them and prevent duplicates.

Do you mean the bank balance or the ending bank balance from your most recent reconciliation? Whether a transaction is cleared or not has no affect on the bank balance, only the reconciled ending balance.
Thank you for your reply. I meant the Reconciled balance. If I clear those checks it will throw that off. In reality they have cleared but for some strange reason they show uncleared. I am assuming it was a QB glitch with the transfer from desktop to QBO. I can't otherwise explain how my books are balanced yet those are not cleared.

It did not get cleared in QBO. It did actually clear our bank.

When moving your data from QBDT to QBO, all transactions that were reconciled should've stayed reconciled and all cleared transactions should've stayed cleared.
With that being said, let see if manually reconciling the transactions help with solving this problem. Please go to the bank register and click the box next to the transaction until it shows R.
I do recommend speaking with your Accountant first before doing those steps.

I assume if I do that the reconciliation will then be off by that amount next time I go to reconcile.
I guess at this point I'll have to do that then create an adjustment of some sort.
Did you find a solution? I found the same issue when moving from Desktop to Online. I also have checks that actually cleared but are showing as uncleared and I have no idea how to mark them cleared without throwing of the reconciliation.
I have a solution for you, Texasidoc. You'll have to manually clear your check transactions in the bank register to mark them as cleared in the reconciliation window. Below, I'll provide insights and guide you through the process.

Additionally, clearing these entries will not disrupt your reconciliation and doesn't directly affect your bank balance.
