What if I just ignore the first 2 quarters that I've already filed and paid for?
From this point forward it should fix itself, correct?

Currently, there's an investigation about Sales Tax Returns showing that it is overdue despite being paid. I recommend contacting our live support to add your account to the affected users list. Just provide your name, updated email address, and the investigation number, INV-86470, to be notified through email.

Since you can't open your payments in the upper right corner, I suggest manually deleting your transaction from your Chart of Accounts.

Once done, you should see your recorded payment on the upper right side of the page. When you've finished re-recording your payment, its status should be "Paid" on the Sales Tax Center.

I just migrated from desktop to online and I'm having the same issues. I've paid my sales taxes and they show as paid on QB Desktop but once migrated they show as overdue and the gross sales, nontaxable sales, taxable sales and tax amount are all different. Is this fix from 2023 still the way to correct the issue or is there a new fix in place now.

Everything is showing as overdue as if I have not made any payments. So, there is nothing to delete.
QBO doesn't show any sales tax payments. They all show as overdue. Do I just re-create the payments without printing the check? My concern with this is the gross sales and taxable sales amounts are incorrect as well. Will that result in an underpayment or overpayment?

As noted by my colleague, not all features and data can be carried over when migrating from QuickBooks Desktop (QBDT) to QBO. Since your sales tax payment did not transfer to QBO, you're correct in that it's not necessary to delete it.
Instead, you'll want to recreate the payment in QBO to ensure accurate recordkeeping and to mark the overdue status as paid. I'd be glad to walk you through the process.
Regarding your second concern, please be aware that not all sales taxes will be copied for all transactions, as some will be recorded as Journal Entries (JE). If you find the amount after checking the JEs doesn't match the actual tax amount, you can examine each transaction's taxable and non-taxable amounts for accuracy by comparing the Sales Tax Liability report in QBDT to that in QBO, using the QBDT report as a reference.
