You need to turn on the Progress invoicing feature to get the prompt asking if how much you want to invoice from the estimate. Here's how:

1. Go to Gear or Settings ⚙ and select Account and settings.
2. Proceed to the Sales tab.
3. In the Progress Invoicing section, select Edit ✎.
4. Turn on the switch to Create multiple partial invoices from a single estimate.
5. Select Save and then Done.

Once done, you should receive a prompt if you want to a percentage of the estimate when converting an estimate to an invoice.
