You've got me here to provide some insights on why reference number column is not populating in the Transaction Report for Income Accounts.
The option to have the Reference number column to show up in the said report isn't available. It only displays the transaction number of the invoices, sales receipts, and credit memo that are included in the Income Account.
To view the reference number of your deposits, you can run the Deposit Detail report. These figures will show up under the Num column. Please see the screenshot attached for reference:

The source of the NUM column in the report is the transaction number like invoice numbers. While the ref number on the deposits are assigned per line instead of the transaction itself. That is why when you pull up the report, the reference number for your deposits won’t show up.
For now, I advise following the steps above given by my colleague. to help you show the reference number when you run a report.

The reference number box is flagged by default for the transaction report, as reflected in the attach image in the previous response to your colleague.
As per my attachment, in my prior response, the reference number per each transaction per deposit is entered in the provided QB field. I ran multiple QB reports where the ref number column is displayed but data field is empty.
FYI- I am using Quickbooks online not Desktop version. Not sure if that makes a difference.
Thanks for actively responding, @marc15. I understand the need to display the reference number in the reports. However, this functionality will not display regardless if you've selected it.

A lot of the automation processes that I build off of the QB reports are dependent on an identifier, which in this case is the reference number. I am at a stand still or looking for a work around, however I do believe that this is a bug in the report that QB should look into and resolve.
