If you set up a phone number on the account, it'll show on the form every time you're trying to prepare 1099's.
If you don't want it to show on the 1099's, you'll need to remove your phone number from your contact information section. Here's how.

I am having the same issue. My personal cell phone (connected to my account for two-factor authenitication) is showing up on the 1099s. The company phone numbers are correct in quickbooks under company settings and there was NO WHERE in the 1099 process to change the phone number (I did this for three companies) from my cell to the company number. Too late now, but hoping this can be resolved for next year/future cases.

In QuickBooks Online, the default phone number in your company profile is the same information that will appear on your 1099 forms.
It'a a great idea to be able change phone number in the 1099 process. We can see how this feature would be useful in the system but I will forward this request to our product engineers so they may consider this for future upgrades.

The company numbers are correct in the location indication in the response to the OP, however that is not the number showing on the 1099s. There is an error in the online 1099 process that is pulling in the user's phone number instead of the company phone number.

Allow me to share additional information why your phone number reflects on your client's 1099 forms.
When creating your client's 1099 form, may I ask how did you do it? Did you logged in to your client's account as an authorized accountant user and prepare the 1099 from there? Or did you use your own QuickBooks account in preparing your client's 1099? As mentioned by my colleague @Mark_R, the phone number set up on the company file or account you're working on should be the phone number reflecting on the 1099 forms.
In the meantime, let's isolate this concern to make sure this is not browser-related. Here's how:

This happened to me too! I even tried removing my phone number from my main account, and it didn't help. So hundreds of my clients' contractors now have my personal cell number. This is a major bug. Did anyone find a workaround for this year?

I'd suggest trying the troubleshooting steps which @IamjuViel posted and see how it works for you.
If the same thing happens, I'd recommend speaking to our QuickBooks Customer Care Team. This way, our phone agent will be able to check on your account and identify the cause of this issue.

In the e-file service screen, where you can review your 1099 info and download their 1099's, there is a small link on the bottom left side that says "Company Settings - Change your company information for all your 1099s such as your legal address and EIN." THAT is where you you need to change your 1099 company settings. I did that and it fixed the problem.

Let's remove your phone number and get 1099's right the time you prepare it.
If you set up a phone number in the Company settings, I'd suggest removing them before preparing 1099s. This way, the contact information won't show when preparing, downloading, or sending the form.

I want to remove our phone number from the 1099 as it forces our Company name to print on top of the pre-printed words for the address field. When we try to remove the phone number as suggested it won't allow us to save...we have to leave a phone number in. What can we do to get the company name to print lower when all other fields are lined up as they should be?
This does not work. Quickbooks online does not let you leave the phone number field blank and save it. The phone number has printed on all my 1099's and the system will not let you remove it.
The only way I was able to get phone numbers not to show was to move the number to the "Mobile Number" field. Hopefully you don't have too many vendors involved but this was my workaround.
