If you paid the tax outside of your Payroll product, you’re already on the right path in recording the tax payment. You have to record them as paid to close the tax notices. Let me add some additional steps to make sure all the necessary details are captured.
First, run the Tax Liability report to verify the paid, owed, and the total tax amount for that pay period. This report also provides you a split on the taxes that make the total deposit.
After that, let's review the breakdown of the tax payment and make sure the exact tax period is used.
Please note that historical payroll tax payments do not post any debits or credits to the Chart of Accounts. If you need to record payments in your bank and tax liability/expense accounts, you can do so by creating expenses or checks. To do this, click on the plus symbol in the top left of your QuickBooks Online account and select Expense or Check.

I have done all of this. I have documented the taxes paid in the system. There is still a past due notification showing, but if I click on the pay link, it says there is nothing due.

I hope all is well today. I can assist you with getting this past due notification to go away.
In this matter, the catch and cookies in the browser may have errors or not enough space to download new information. I suggest clearing the cache and cookies in the browser, this will clear out the history, and you will be able to view the past due to transaction, or it will go away.
