ACH payment is generally a more secure payment option since Nacha oversees the ACH Network to ensure safety, and QuickBooks complies with Nacha. Yes, QuickBooks also allows refunding a customer's ACH payment transaction and chargeback when a customer disputes the ACH transaction with his financial institution.
However, do you mean processing ACH payments for customers or vendors in QuickBooks Online (QBO)? Nevertheless, let me help you by giving resources as an overview of both.

Receiving payments from clients and then possibly “stop payment” on it. Is that possible ?
ACH is secure but you will need extra effort to refund it if you are using QB Payment. It is easier to do so with 3rd party payment processors.
I appreciate your follow-up, @mightyoaklandsca.
Yes, it's possible to stop the payment you receive from your clients when they initiate to not continue the payment. Otherwise, we can refund the payment to the clients once the transaction has been cleared.

I owned a semi repair shop in Houston, customer paid a bill for 11500 dollars thru an ach transactions, money hit my account next day, 3 days later it was withdrawn from my account the truck is gone with me not getting pay, quick books does not have a clue who made that payment and my account is backwards because of it. Totally not reliable. I don’t even know who to call , or who wrote the check. If you are getting paid make sure the checks goes thru first otherwise you will be scammed .extremely not thrusworty
I understand that you've been facing challenges with the disputed transaction, Carlos091971. Let me provide some insights and help resolve this concern promptly.
It appears that the issue you're facing is a chargeback which happens when a transaction you processed gets disputed and the funds are reverted to the payer. This can happen for various reasons like mistakes or fraud. QuickBooks usually sends an email of a chargeback notice and recommends that the customer check his email and follow the instructions in the email. However, it can also happen that the chargeback will be processed without QuickBooks notifying them since the debit is automatically processed.
To collaborate with your customer, you can refer to Step 3 in this article: Handle chargebacks and retrieval requests for QuickBooks Payments.
Also, I recommend reaching out to our Payment Support team again to track down the source of the payment reversal, as they are the ones who can assist you in locating the funds.
Alternatively, you can contact your financial institution to understand why the payment was reversed and confirm any details of the chargeback.
Additionally, you can always check these articles below for more information about funding time for QuickBooks Payments.
