To clarify, when you mentioned the "phantom budget class" are you referring to a deleted class or those amounts under the not specified column? Any details you can add are helpful to me to ensure we're on the same page.
Additionally, may I ask for additional information about the phantom amount you're referring to? Is it made by a journal entry process? If possible, could you add a screenshot so I can further review the budget report on my end and provide you with a timely solution.

Thank you for your quick reply. Logging off, having dinner, and logging back in fixed the problem. I know that there was a problem because earlier I downloaded an Actual to Budget (by Class) report showing the issue.
To answer your question, there are real Classes and real sub-Classes. The phantom budget amount appeared in the Class. It was the total of the real budget amounts in the Class' sub-Classes.
I saw this in the budget reports (of all types) but not in the budget process. In the budget process, I could not find the phantom budget amount in the Class but I could find and edit the amounts in the sub-Classes.

Argh, the problem is back. Note actual expenses listed in the budget column. Correct actuals are in the attached Activity screen shot. The same amount of expenses incorrectly listed in the budget column are in the Activity v Budget shot.

Upon checking here on my end, the Budget vs. Actuals report show data on both columns. However, some pages may not be loading properly for you due to a cache-related issue. Let's isolate this as the root cause of your concern.
To begin, open your QuickBooks Online company using a private window to ensure a fresh start for the program. You can follow the keyboard shortcuts below:

Afterwards, generate a Budget vs. Actuals report. If the report shows data accurately with actual amounts showing up on the right columns, I'd recommend you clear your browser's cache. You can also use other supported browsers.

Sometimes it works, sometime it does not. This time, the budget amount is in two classes, causing the total budget to double.
Opened in Google Chrome Incognito mode. Also cleared the cache beforehand.

There are several ways to open multiple tabs for QuickBooks Online without having to sign in multiple times. Just copy the link and paste it on a new tab or right-click on the tab and select the "Duplicate" option.
Then, make sure that you haven't added or deleted transactions when pulling up reports so that you can compare your reports using multiple tabs.

Thank you for the speed of your comments. Good to hear the reassurance that this problem is not caused by opening multiple QBO tabs. Spent more than three hours talking with QBO customer service who were chatting with QBO Operations last week. They replicated and confirmed the problem.
Activity by Month still does not agree with Actuals in 'Budget v Actuals' report when using a filter.
Unfiltered Budget Overview agrees with 'Budget v Actuals'.
Filtered by a single class, not including subclasses, BUDGET process shows no amounts, but Budget v Actual report shows amounts.
Using Google Chrome Incognito mode (which should clear the cache).

Filtering a QBO Class picks up everything in the subClasses + the Class. I.e. the sum of the subClasses is off by the amounts in the Class. It does not look like what is in the Class (but not the subClass) can be isolated and reported. Never mind that the check boxes show only the Class, and not the subClasses checked.
I spent three hours on the phone with front line telephone support, who was chatting with the operations team at the same time. The problem was duplicated on their end. A trouble ticket was filed. The tech warned me about how long this would take.
