Currently, QuickBooks Self-Employed cannot integrate with Shopify. You'll have two options to bring your transactions in QBSE. You can either:

• Enter the transactions manually.
• Connect your bank account and categorize the downloaded transactions.

Meanwhile, you can categorize your deposits and reimbursements as Transfers. This can be applied to scenarios like you use your personal funds to pay the business expense and you reimburse yourself. They'll not be included to estimate your taxes. You can browse the following articles for more details:

You can also seek advice from your accountant about this.
