Upon checking here on my end, we've received similar cases about late fees not showing up on invoices in QuickBooks Online and I recommend reaching out to our QuickBooks Online Support team so you will be added to the list of affected users and give you an update.

You can contact us from Mondays to Fridays, 6 AM to 6 PM PT, and Saturdays, 6 AM to 3 PM PT.
