I've replicated your concern and clicked the hide blank rows checkbox. It doesn't hide the other rows that have an amount. It only hides the blank rows. The hide blank rows option will only hide the accounts from your Chart of Accounts (COA), not from the budget report.

Let me help you go over to your budgets and have those blank rows hidden.
Your browser’s overloaded cache could be the reason why you’re unable to hide the rows on your budget. It tends to hold information that can cause errors once overloaded.
To better isolate the issue, try hiding these rows on a private window. Being able to do this successfully indicates the said problem above. Here's how to open a private window in different browsers:
If you're able to hide them using the private window, let's go back to your regular browser and clear its cache. Switching to a different browser would also help.

I have the same problem.
When I edit a budget under Gear > Budgets > Edit, blank rows are shown.
When I select Gear > Hide Blank Rows, not only are a majority of non-blank rows hidden along with the blanks, several blank rows continue to display.

I did report this to customer care. I was on the phone for four hours. I was told that it was clearly a problem and that it was escalated and that I would receive an email update or a phone call. That was 5 weeks ago. My faith in QuickBooks support is not very high.

I've checked my resources here on my end about the investigation and it's already resolved. To help fix the issue you're getting, you can use the Hide blank rows option to load the page more quickly. Then, untick it if you need to see blank rows.
Also, you may want to run the Budget vs. Actuals report. This will show you the actual and budgeted income and expenses for a specific period. Here's how:

In all due respect, the issue is not fixed. I know how to hide blank rows, but it hides many rows (almost all of my expenses that have amounts in them. The fact that it's still doing it on my end means its not fixed. The impression that you're leaving, is one that tells me no one is really reading my messages. I know how to hide blank rows, I am saying that its not working. And that was confirmed on my 4 hour tech support call.
At this point, I am done with this, but please, get your act together.

I know how beneficial it is when we're able to hide the blank rows without affecting useful line items like expenses data in budgeting. Our engineers knew about this issue and doing their research to resolve this.
Though you've already contacted our support, I'll still recommend reaching them again and ensure that this will be escalated to our Product Engineers.

Also, in relevance to this issue, the case code is INV-3765. The investigation is about using blank rows also hide rows that aren't blank. The only workaround is by not using this feature. Once the issue is escalated successfully, they'll either create a new investigation (INV) case or reopen this INV case.
Besides, you can ask for a case number if you wanted to follow up on the case anytime.
