Before anything else, I'd like to clarify which product you are using. Is it QBO or QBSE? If you are using QBO, I recommend contacting our QuickBooks Online Payroll Support Team for assistance in correcting your W2 form with incorrect EIN in 2023 W2 and taking care of the taxes that were not deducted in 2023 as per W2.

1. Sign in to your QuickBooks Online company. Select Help (?).

When you work for someone as an independent contractor, they usually won't withhold taxes for you. That means you need to do your withholding and pay for taxes. Your 1099-MISC includes your total earnings since no taxes were taken out. Since you're self-employed, you need to cover all of your taxes. This may mean you pay more taxes than an employee for the same amount of income. However, you can usually deduct some of your business-related expenses. This can greatly reduce the amount of taxes you owe in the end. You need to make federal estimated quarterly tax payments four times a year. QBSE estimates your tax payments based on your self-employed income.
QBSE also considers your tax situation. When you fill out your tax profile, you tell QuickBooks about your 1099-MISC and W-2 income. This puts you in a tax bracket, which is part of how QuickBooks calculates your federal estimated quarterly tax payments. The person who hired you as an independent contractor needs specific info to fill out and submit your 1099-MISC. If they use QuickBooks Online, they can invite you to fill out a W-9 form. This makes it easy to send your info and get your 1099-MISC when it's ready.

There is no issue with 1099, clients/vendors paying my LLC.
as a self employed, need to run payroll on my own and used a firm to take care of this, instead of using my LLC EIN, they made a mistake and used some other LLC EIN. My 2023 W2 was reflecting incorrect EIN. came to know about this last week while trying to file taxes and looking for way to correct this. reason for using quickbooks blog was, this payroll company uses quickbooks and would like to know if there is a way in quickbooks to correct the EIN in 2023 W2 and also take care of the taxes which were not deducted in 2023 as per W2.
