For the last week or so when I try logging in in the morning I get a pop up that says I already have an open company file. I know this is not possible because I shut down every night using the back up file procedure with data check and then I close company (NOT using the X to close page, but actually close company).
I recently updated to QB Desktop Premier 2020 after using 2017 for 3 years without any problems. The only way I can log into my QB now is to go to task manager and ending all QB related tasks. This is getting to be annoying. Can any one offer a solution as to why this is suddenly happening?

I understand the frustration being caused by this error. This may happen due to the following reasons:
At this time, we can run the repair tool so you can open QuickBooks as usual.
Once completed, update your QuickBooks to the latest release. This makes sure you have the most recent fixes and security update.
After following these steps, you should be able to open QuickBooks without any error.

I followed your steps, and on the Select Programs step I saw two Quickbooks 2020 programs. One says QB Premier 2020 and the other says QB Premier 2020: Manufacturing. (image attached)
I started the first one (the plain QB Premier) doing the repair feature, and got this pop-up message (also attached). So I clicked "automatically close" and it is currently running the repair.
Could having the two versions of QB premier be the problem? I'm not sure how THAT happened, and I'm just guessing! Should I run the repair on the Manufacturing version (that's the one I use).

The repair has finished, and now two new QB icons have appeared on my screen. One for each of the versions of QB that was showing before (QB Premier 2020 & QB Premiere 2020: Manufacturing. (attaching a picture of that too!)
Each Icon opens the program without the previous error message, so I guess everything is fixed. Does it matter that I have two icons now?

Yes, sometimes having two same versions of QuickBooks can cause issues when opening the program. To help fix this, I suggest contacting our QuickBooks Desktop support to check if the other same version affects the QuickBooks performance. The problem has re appeared. I am wondering what would happen if I just did a fresh install. Will I loose all the information I had from my 2017 version thru today (if I uninstall totally and then reinstall) or do you think the problem will follow me to the re-install version?

How can I make a back up if I can not log in to my QuickBooks files
I did all the steps and then a message ERROR 1328 came up and did not fix the problem I need to speak to
