You're on the right track in performing the steps provided by my peer above. Since these didn't work, I'd suggest contacting our Customer Care Team. From there, one of our representatives will securely access your account. They can check why the "Pay Taxes" option isn't showing in the To Do list or the Payroll Tax Center. They can also restore the missing option so you'll be able to pay your 941 semiweekly taxes to the IRS. Also, they can help confirm if it's good to pay them through EFTPS without messing up your accounting records. You'll first have to review our support hours to ensure we can assist you on time. I'll guide you how.
Once resolved, I recommend checking your 941 e-payment status. Just go back to the Payroll Tax Center and click View tax payments you have made. View the screenshot below for your visual reference. Before we start, may I know what version of QuickBooks Online (QBO) are you using? This would help me sort out the cause on why you're not seeing the Pay Taxes option to pay for your Federal 941.
If you're subscribe to QuickBooks Online Payroll or Intuit Online Payroll, you can go to the Tasks page or To Do list on your Homepage. This is another way to view the payments and other activities that needs to be done.

If the above steps doesn't work, we can try accessing QBO via private browser. This doesn't keep files in its cache and saves the pages you have previously visited and it's a good place to check for browser issue.
If it works, let's clear your browser's cache to delete temporarily stored files and free some space on your browser. You can also use other supported, up-to-date browsers to be thorough.

However, if you're using the QuickBooks Online Full Service (QBOPFS) version, there will be no Pay Taxes option in your Payroll Tax Center. This is because QuickBooks will automatically process the taxes for you.

We use Quickbooks Online Payroll. The option is not on the homepage "To Do" list, nor in the payroll tab. It seems more like a GLITCH in the system. I know I can go to EFTPS to pay, but I fear that would mess with the accounting of it.
The incognito window did not change it, but thanks for the idea.

We are having the same issue. Customer Support told me that the IRS is changing the form and the new one is not yet available to use to e-file with QB. Customer Support Agent suggested we file directly with the IRS to avoid any late penalties while this issue is being resolved.
However, to file this with the IRS you must pay for a soft-where to e-file it with them or pay a tax rep. to do it for you. We already paid for QB, and need this feature back ASAP.
I called in to QB Online support for the same issue -- couldn't pay the payroll tax or file any quarterly forms. They did file for my taxes for me - thank goodness and they "graciously" decided to file our 941 on our behalf -- without my knowledge or permission, in fact, the only reason I even found out is because I received an email from the IRS saying they had "accepted" our 941. So, I had to call back to QB support to obtain a copy of the filed 941 (because I can't access it in the system) and upon review, it was wrong. Every single number on the form was incorrect. So now I get to file a 941X with the IRS. And I still can't file my payroll taxes in QB online.....
Anyone received any help with this?

DOES ANYONE HAVE AN ANSWER. BEEN ON QBO FOR THREE MONTHS AND HAVEN'T BEEN ABLE TO FILE OR PAY TAXES.
Intuit hates their customers. They don't care about problems like this. That's the answer. They are very good at deducting fees from accounts though.
