QuickBooks Desktop will adjust the payroll liabilities once you've voided a paycheck. This will apply to both year-to-date (YTD) and quarter-to-date (QTD). If you've paid it, there's an option to either apply it as a credit or get a refund.

I went through the process of voiding the payroll check and submitting the voided check to quickbooks. How do I handle the taxes that are now overpayed for that check? Today is January 3rd and the check was written in December, so different quarter and year.

If you void a paycheck from a prior quarter or year, amendments will be required. You can file an amended tax form for both Federal 941 and 940 just within your QBDT:
