deleted a previously reconciled account

On the reconciliation report, some checks are showing as outstanding and not reconciled, and they are, duplicated, I need to know how to clear them. I was told to delete the transaction and reenter, and that made things bad now I am showing an amount on the undeposited funds. I have reconciled my bank every month with no errors. This happened in January and I have been trying to correct ever since.
