I've been experiencing the same problem for months with my Square to Quickbook online connection since the migration.

Use the trial version of another connector app to isolate the problem.
Is there an update on this? It's extremely frustrating to have all transactions that are correct on the square end of things imported with the wrong tax codes that must be manually corrected every time. Defeats the purpose of the app.
Consider having a paid connector app to reconcile your Square transactions with tax.
