I have the steps to help you record a chargeback and keep your invoice unpaid.
There are two ways to record a chargeback in QuickBooks Desktop. You can either record the transaction as a refund or write a check. Also, I recommend contacting an accountant for advice and more options to keep your book accurate.
Here's how you can enter a chargeback through a refund:
- Proceed to the Customers menu and select Credit Memos/Refunds.
- Choose the customer you need to refund in the Customer:Job dropdown.
- Enter the products and services you need to refund.
- When you're done, select Save & Close.
- You'll be prompted to the Available Credit window.
- Choose to Give a refund and click OK.
- Once prompted in the Issue a Refund window, choose how you want to refund the transaction from the Issue this refund via field. If you choose Cash or Check, select the account used to pay the refund.
- Select OK when finished.

On the other hand, you can follow these steps to keep your invoice unpaid:
- Go to the Customers menu, then Customer Center.
- Locate and click on the customer from the Customers & Jobs tab.
- Select Received Payments from the show dropdown in the Transactions section.
- Double-click on the payment and click the Delete option at the top.
- Once done, click on OK.
