When integrating Shopify with QuickBooks Online (QBO) it'll automatically import your sales, order details, and inventory into your account. The way they are reported depends on the third-party provider. Thus, it would be best to contact Shopify technical support. That way, they can perform further investigation and help correct the transactions.
