A negative balance in QuickBooks Online (QBO) occurs when outflows exceed inflows. Are you seeing this negative amount in the bank tile on the Bank transactions page? If so, we can review the account activity to see what caused it.
QuickBooks shows your recorded transactions rather than deducting money from your bank account. To find the payment, expense, transfer, or other transaction that impacted your balance, let's review the most recent transactions in the bank register.
Navigate to the Gear icon, then Chart of accounts.
Find the bank account and select View register.
Review the recent transactions and compare them with your actual bank statement.
If you see an unfamiliar Intuit or QuickBooks charge on your bank or credit card statement, you can review your billing history or use the charge lookup tool to identify the source.

I assume you are referring to them withdrawing money from your account when you process payroll.
If so, it’s a policy they adopted some time ago; they prefer to withdraw the payroll taxes each time you run payroll, rather than allow you to handle the payroll tax payments yourself.
