Square Connector Upgrade Broke Everything?

What in the world just happened with the "Square Connector" update?  When I go to Create > Bank Deposits there are now FIFTY SEVEN PAGES (57 pages!!!) of transactions that just magically appeared the other day when I had it previously cleared out because we keep our books up to date (photo attached).  These transactions total over $150,000 and go back 2 years!  This will completely destroy my bookkeeping, what is happening?  How do I fix this?  I'm completely frazzled by this disaster.  I'm also shocked I haven't found anyone else asking about this, am I the only one?  Please help!

Update:  through further digging I found that a "System Administrator" (aka Quicbooks) added these thousands of transactions at 9PM on Sunday night 3/29 when our business isn't even open.  This is insane.  How do I fix this?

I understand your frustration, BBLRbooksguy. Since your situation involves two years of transactions showing up, that could mess up your records. I recommend contacting our Live Support team so they can assist you in real time and ensure your accounts and bank reconciliations are accurate.

Additionally, the System Administration is a special user profile automatically created by QuickBooks Online (QBO). It appears in the Audit Log whenever a third‑party app (like Square Connector) sends data to QuickBooks or makes changes to your existing data.

Lastly, QBO depends on the data that the Square Connector app sends to the program. As long as the sync start date in your settings hasn’t been changed, you can also reach out to their Support team so they can have this investigated on their end.

Feel free to add a reply below if you have other concerns.

Hi Jayson,

Unfortunately live support could not do anything and just had to create a ticket.  What I know for sure is we did not modify any settings on the Square Connector.  We always had auto-sync turned OFF as we preferred to do things manually.  Somehow the update both turned it ON and back-dated it to 4/1/2024 which completely ruined our books. And then from about 5pm to 9pm quickbooks just automatically imported thousands of duplicate transactions we had already done.  I now have to go and manually delete thousands of transactions to fix this because I can't wait on the Quickbooks development team to fix this when I have monthly and quarterly taxes I am constantly doing.  Unfortunately this is a huge screw up by Quickbooks and I hope it didn't ruin too many other people's accounting.  I'm pretty shocked they would botch this update this bad, I will probably be deleting Square Connector as soon as this is done because I can't risk this insanity again.  Thank you!

Same issue here. I spent an hour on the live support only to find out this issue is under investigation and currently has no resolution.

Why force an integration update when the old integration worked just fine? Extremely frustrating!

@Slobook27 Consider using a 3rd party paid app for a reliable connector.

We also have the same issue.  New Square connector does not work properly.  It took us a long time to get it installed because of a different bug -- see this thread -- https://quickbooks.intuit.com/community/banking-4/square-connector-24689?postid=1291722#post1291722

So, while Square transactions started to flow again into QBO -- we had three big issues with the updated Square connector--

  1. It no longer allows a batch ‘accept’
  2. It fails to include sales tax
  3. It brought over all of our previous CASH transactions for the last few years, which we’d already input (going back to 2024)

So now we’re attached to some new case investigations regarding the above (items 1-2) which are bugs in the new connector.

Really wish we could have the old connector back -- it worked.  Our accountant tells us it’s taking much longer to do monthly reconciliation because of the above issues. We pay her by the hour.  Thanks, Intuit!

When we ask Inuit tech support for workarounds -- it’s always the same -- “you can input your transactions manually” which is absurd for a software company as BIG as Intuit, who supports a connector between apps to try and tell us…

We hope it gets resolved soon. With case investigations it seems there’s nothing to do but wait...

You're not alone — this happened after the Square connector update pushed a full historical re-sync. It re-imported old transactions that were already cleared, which is why you're seeing 57 pages all at once.

The fix: Go to the Banking tab, find the Square account, and look for a "History" or "Review" option. You should be able to mark the older transactions (before the update) as "Exclude" or match them to already-existing entries so they don't show up as new deposits.

If that doesn't work, you can batch-select the old transactions and mark them as "Reviewed" — that will clear them from the deposit screen without creating duplicates.

It's a pain, but it's fixable. Definitely report it to Intuit support too so they know the re-sync is causing this for users.
