When I want to sent what would be a partial payment (3k) using the "schedule payment" feature, it constantly errors with "We can’t schedule the bills you selected" likely thinking I am trying to pay the entire amount at once, even though I am not.

It is very crucial to review the payment information before sending it since this can lead to an error in scheduling it. Also, QuickBooks (QB) Bill Pay currently supports US Dollar currency only.

Additionally, like any other accounts payable services, it is important to know they set payment processing limits to protect you from suspicious activity. This will be based on payment history, risk profiles, and other factors.

Try opening your QBO account on any private/incognito browser.
I have tried that. After contacting support it appears QBO payments simply do not support making partial payments on a large bill. It's silly, but I have to split the bill into multiple smaller ones even though I am only making partial payments.
After contacting support the solution is you simply can't make partial payments on large bills. So I must split the bill into multiple smaller ones.
You can use Melio to sync with QBO and pay the partial payments easily. Melio will automatically track your remaining balance after each partial payment.
