Does QB automatically overwrite ref code? When we issues receipts I always put in a transaction ref code manually but QB overwrites it automatically?

QuickBooks doesn’t overwrite the transaction reference number you have manually entered in the designated field. Cases like this might be caused by corrupted browser data. You can access your account through an incognito window or use a different browser to isolate the issue.
